Adjust dimensions for stopped Micro-manager acquisitions

Description
See dataset in micromanager/dave/stopped/. The metadata.txt file records the original acquisition parameters, but doesn't note if the acquisition was stopped; the only way to tell is if TIFF files are missing.
We won't always be able to fully adjust the dimensions so that blank planes do not appear, but in most cases it should be possible to reduce the dimensions so that they closely match what was actually acquired.

https://github.com/openmicroscopy/bioformats/pull/998 was updated to fix this, and has been merged. The current daily build from http://downloads.openmicroscopy.org/bio-formats/5.0.0/ should contain the fix, as will 5.0.2.
