Bug: ROIHandler does not completely translate ROIs

See http://lists.openmicroscopy.org.uk/pipermail/ome-devel/2014-June/002842.html. The series and plane linkages are missing, but it would also be good to carefully check for other discrepancies (color? line width?).

This has been dealt with over here,

And there is no way to link ROI's from the ROIManager to a specific imagePlus object, except for overlays. So the Image ROI reference is the only unsolved bit and will remain that way till we arrive upon a reliable solution.

https://github.com/openmicroscopy/bioformats/pull/1526 and https://github.com/openmicroscopy/bioformats/pull/1442 cover most of this. I think there is still an issue where the ROIRef on Image is not read, so every stored ROI is applied when an Image/series is opened, even if that ROI was not linked to the Image.
Expanding CC as I'm not sure how that fits in with current ImageJ ROI work.
