With the czi file (attached) Bio-formats sets Pixels Significant Bits to 16, whereas the image Original Metadata says BitsPerPixel?: 8.
UPDATE: Another ome-users e-mail today:

The interesting thing is that when there are several other .czi files under a folder, the error will recur. You can try to open a .czi file after you unzip the attachment, and then you'll get what I find.
I tested several versions of bioformats, and I found that the error exists from version 5.0.7 to 5.1.1. However, version 5.0.6 to 5.1.0-m3 is fine.
I hope the information will make me understood. Thanks again.

This all works as expected with current develop. The pixels really are stored as 16-bit, but the higher 8 bits are not used - so SignificantBits? is set to 8. Opening the file in ImageJ shows a single plane, and the image matches what I see in Zen.
