Repository reconciliation after delete

Description

OMERO binary repository reconciliation against the database should happen after a delete. While #1230 is still the case we'll need to do this outside of the server stack.

An initial version of a reconciliation script is now available in r5187.

Seems to work good. Will need documentation for release but otherwise this is resolved.
