You may also have a look at Agilo extensions to the ticket.
Initial test show that the script in it's unoptimised form runs 2-5% slower talking to OMERO than working on original files. This can no doubt optimised. This is not an exact comparison as the original script has the files there already, where as the OMERO script has to copy them.
