When selecting directory LSM_MARTIN in TEST_IMAGES_GOOD several files are not picked which work when selecting all files in the directory by hand.
01-01.lsm 01-02.lsm 080618.mdb keratinocytes2D.lsm keratinocytes3D.lsm keratinocytes1000x.lsm keratinocytesWF.lsm 090515.mdb
This is because the images are multiset images, so when the dir is selected the importer only picks the parent image, but when all images in a dir are selected it does not do this.

You may also have a look at Agilo extensions to the ticket.
This is perhaps a request for enhancement. Ideally should be able to do a full folder scan when selecting both a parent + child and only import the child once. Requires changes not really doable before 4.3.
