BUG: InCell 3000 files do not import in Insight importer

Reported by: mlinkert Owned by: jburel
Priority: major Milestone: OMERO-Beta4.3
Component: Insight Version: n.a.
Keywords: n.a. Cc:
Resources: n.a. Referenced By: n.a.
References: n.a. Remaining Time: 0.0d
Sprint: 2011-06-02 (13)

Description

Unfortunately, an error message/stack trace is not available.

Probably this is due to the InCell? 3000 domain issues, which were fixed in Bio-Formats yesterday. Today's Insight QA build still has a version of Bio-Formats from 23 May, though, so the fix hasn't made it into the Insight builds.

B-F jars have been updated this morning.
This should fix the problem.
I will check later on

I tried to import by selecting a folder, test_images_good/InCell/Samples/SBS, using either insight or importer. In both cases, I used the importCandidates method to determine the files to import, in both cases 98 files are returned and not considered as part of a plate but a separate image: the message displayed in insight is "failed" but files are imported. I need to fix that.
The 98 are not related as far as I can see.

B-F updated this morning.

Melissa, J-M, devteam:

Those files aren't expected to be grouped together into a plate, so it looks like apart from the "failed" message in Insight everything is working now.

I think import candidates checks the domain of the reader. I had changed the InCell 3000 reader's domain from 'HCS' to 'Unknown' a couple of days ago, since we never populate HCS metadata for InCell 3000 files.

Right. There is no metadata at all in those files, so not much we can populate.

  • Component changed from Import to Insight
  • Owner changed from mlinkert-x to jburel

As noted above, the imports are working as expected apart from the "failed" message in Insight. Passing back to you, Jean-Marie, for the remaining fix - feel free to re-assign to me if that turns out to be a Bio-Formats bug.
