Fix URLs in code base.

Description
While we're in the process of fixing the copyrights, it might also make sense to update the URLs which are scattered throughout ome.git. For example, several still point to trac.openmicroscopy.org.uk/omero, etc.
Would it be even better to hardcode them somewhere: @OME_URL@?
