Files copied in should have a minimal path

For instance, currently an imported file set uses its full path under the unique repository directory:
/OMERO/ManagedRepository//root/2012/1/2/dv/Users/colin/testimages/dv/example.d3d.dv /OMERO/ManagedRepository//root/2012/1/2/dv/Users/colin/testimages/dv/example.d3d.log
It needs to be:
/OMERO/ManagedRepository/root/2012/1/2/dv/example.d3d.dv /OMERO/ManagedRepository/root/2012/1/2/dv/example.d3d.log
This requires several changes to OMEROMetadataStoreClient with some refactoring.

This work has included a refactoring of the import workflow in ImportLIbrary. Some duplication of methods has been introduced and extra flags have been passed through from the cli importer. These will be refactored out in later work.
