Update loci.formats classes

Description
In the scifio-refactor branch, the loci.formats package was completely split out to bio-formats-legacy.
As we are no longer adhering to that timeline, instead keeping loci.formats within the SCIFIO component during its transition period, any functional changes from the scifio-refactor branch must be migrated to the scifio-merged branch.

There is no more concept of a "scifio-merged" branch, as the scifio development has been split out to github.
