Description

We have discussed a repository of ome.xml files generated from PFFs.

This will be a private github repository, since it's main purpose is for testing.

So far, we have just 3 files (in a PR) - see https://github.com/will-moore/openmicroscopy/tree/omexml_repo/components/specification/Samples/Repository/MetadataOnly

Josh - do you need any more info to create a private github repository? Then we can discuss how to organise files in there, and I can upload those examples.

Melissa, can you let me know how you want these files organised?

  • What Reader / Format names do we use? Same as in from_skyking? E.g. leica, leica-lif etc
  • Same hierarchy as the PFF on squig data_repo/from_skyking? (or some other repo)?
  • Name the ome.xml the same as the source file,
  • E.g. zeiss-lsm/martin/sample files.mdb/sample_files.mdb --> zeiss-lsm/martin/sample files.mdb/sample_files.ome.xml ?

I'd keep the same format names, hierarchy, and source file name prefixes as are in /ome/data_repo/from_skyking/. That'll make it pretty easy to match up which OME-XML file goes with which dataset. If there is any ambiguity at all, then I'd suggest adding a readme.txt file or similar to the (OME-XML repo) directory in question, so that it's blindingly obvious which datasets were used to generate each file.
